I was able to fix it for me just there. I manually downloaded a mod from Civ Fanatics and put it in the Mods folder (My documents, my games, Civ6). Then I launched the game from within Steam and it installed the mod I manually downloaded, and also installed the Steam Workshop mods that were previously not working.
